 How come I get emails to my personal email regarding my players and I cant sign them. I should be able to match there signings. Like Mo Williams, I should be able to sign him to any contract that is offered. Or that rule dont apply

Unfortunately, you are a victim of circumstances.

You became Gm of the Bucks right before free agency and once the period started, Cleveland got a commitment from Mo Williams

you have to assign an agent in your league SuperAgent access... when you create a league SuperAgent is automatically assigned to the creator, but if you are a GM, you can't be SuperAgent

How do I denote a player as being one of these exceptions?
Can the exceptions be used anytime during the season?

The basic and mid-level exception values are in the "settings" section of each league. You denote a player as being one of these exceptions by signing then using one of the exceptions. Usually if you look at a players salary, you can tell that they were signed using an exception. Also exceptions can be used anytime during the season.

How does a salary cap work with bird rights?  If I have 8 million free in my salary cap but have the bird rights of a couple guys, can I sign the bird righted guys without taking a hit to my free salary for making bids on FAs?

The only thing nice about bird rights players is when you are over cap. You can sign them to any amount, but their contract to your cap no matter what. So you want to sign them after youve signed people with your "free" cap.

If the retired player is costing you cap them you can't remove him. He's just a pretty version of a cap slug. If he's not costing you, then he's eventually fall off

CanOfOil, Your best bets to make moves is to a. Fill the league with GMs in order to create synergy for potential trades b. Buyout Brandon Roy - I wouldn't recommend since there will be a retirement exception for Roy
